SUMMARY:

At a population level, the frequency of cases of anestrus in gilts is variable and one of the main limitations involving this topic is determining its cause. The objective of the work was to use genome-wide association studies (GWAS) to identify possible markers associated with anestrus in gilts. For GWAS analysis, ear tissue samples were collected from 300 gilts with approximately 230 days of age, in a case-control design (1:1), 150 of which were anestrus and 150 cyclic, from an agribusiness in Santa Catarina. Anestrus was confirmed at slaughter by observing the absence of corpora lutea. Genotyping was performed with the PorcineSNP50 BeadChip panel (Neogen). Quality control (QC) of samples and single base polymorphisms (SNPs) was performed with the PLINK 1.9 program (Purcell et al., 2007), removing animals with call rate <0.9, heterozygosity >3.0 standard deviations and SNPs with minor allele frequency (MAF) <2%, call rate <0.98 and those that failed the Hardy-Weinberg equilibrium (HWE) test <1x10-6. GWAS was performed with PLINK using the –logistic option with the principal components of the MDS plot as covariates. In addition, GWAS analysis was performed with the GEMMA (Genome-wide Efficient Mixed Model Association) software, which uses a mixed model approach, with the same post-QC files used in the analysis with the PLINK software. For both analyses, the significant significance thresholds followed the Bonferroni criteria, with the number of independent SNPs being used for PLINK and the total number of SNPs for GEMMA. Functional analyzes were performed at Ensembl's VEP (version 109) and PigQTLdb (version 50) considering a window of 0.5 Mb of the distance of the identified SNPs.
